Thanks to Chris Green. His suggestion was to uncheck the “Prompt”
box, close S-Plus, start S-Plus, check the “Prompt box”, close
S-Plus, start S-Plus. Kind of like priming the system. It worked. Seems like a
bit of a bug to me. By the way, I am using S-PLUS8 on a Windows XP system.

I have “Prompt for project folder” checked in
the Startup tab in General Settings, but S-Plus automatically goes to the last
working directory I was in. I have been working in the same directory for
several months now. When I first started working in this directory, S-Plus
prompted me for a directory, but stopped after awhile – not sure how
long. How can I get S-Plus to prompt me for a working directory again? Thanks.
